Lee's political career began in the early 1990s when he joined the administration of San Francisco Mayor Art Agnos as a civil rights attorney. He steadily rose through the ranks and held various positions in city government, including director of the city's Human Rights Commission and executive director of the San Francisco Human Rights Commission. Lee's most significant achievement came in 2011 when he was appointed mayor of San Francisco following the resignation of Gavin Newsom.
